Stora Harsjön is located in Vallentuna municipality in Uppland, at an elevation of just over 43 metres above sea level. The lake has a surface area of 0.4 square kilometres and a depth of approximately 9 metres.
The lake is drained by the waterway Loån, which eventually flows out to sea. It is part of a larger catchment area that consists predominantly – as much as 85 percent – of forest, which gives the landscape around the lake a peaceful and undisturbed character.
